I have a similar problem here.
Dom6.5 on W2k3

Clients get - server not responding message, but I can still do commands on the console, and SMTP makes incoming connections, but mail is NOT delivered. And I cannot do a soft Domino shutdown.

I have to "clear" the problem by forcing the machine to shutdown, which crashes Domino. When the server reboots, I don't auto start Domino so I can rename "mail.box", then start Domino. I open the old mail box and cut and paste mail to the new mail.box I get some mail document that get a message "Non existing document", which may be the culprit.

This only bandaids the problem for a short time, sometimes maybe a day, sometime only a few hours. Sure would be nice to know why this happens and how to fix it
